His enthusiasm for electricity and wish to drink from the well of knowledge led him to make his bargain. But the genius Gibbs has died, and without the "Gibbs free energy"* glow, he begins to see Yale as an old-boy network which sees his talent as a bankable asset to be used in their schemes, the nature of which begins to disgust him and make him nervous.
Thus the loss of appetite, maybe?

Colfax also eventually leaves Yale for an eccentric career...not everyone is cut out for that place.

Guessing that "Eli" here means Yale Alumnus, and a canonical Eli venue would be a place Kit - an Eli - could find others. (This reference also crops up on the Stupendica.)
I'm not sure whether he doubts he'll be able to find such a venue, or - more sinister - feels it unwise to venture among his old crowd.
